In the days leading up to and after September 11, 2001, FBI agents, CIA members, and law enforcement agencies struggle to safeguard America's safety under a new government department called Homeland Security. Admiral Ted McKee is tasked with leading this new branch with assistance from NSA liaison Sol Binder to prevent further terrorist attacks in the country. McKee's teenage daughter Melissa has a romantic interest in Yusef, an Arab immigrant whose father is under arrest. However, it is revealed that Yusef's real father, Fazul, is not a terrorist spy but rather someone involved with the group responsible for the 9/11 attacks. Meanwhile, CIA agent Bradley Brand travels to Afghanistan with agent Johnson to assist Northern Alliance rebels against the Taliban and Al Qaeda in their fight against the 'Second Wave' of terrorist attacks. In Seattle, FBI agents Jane Fulbar and Frank Heinhoff attempt to link a Russian arms dealer to an AQ cell planning to construct a dirty bomb for future attacks, but they encounter bureaucratic red tape.
